It'll screw your install up.
Don't fuck around with trying to fix a porked install. It simply ain't worth the effort and ensuing frustration when the game crashes after two hours of play right in the middle of a tense moment during a multiplayer game or single player campaign. If you're organised with everything saved to a hierarchically structured archive, an entire fresh installation takes less than 10 minutes.
Just save your eg: C:\cavedog\totala\savegame sub-directory (folder) if you want to keep them, then uninstall, delete the remaining directories and run a reg. sweep with one of the many utils available. Now commit to a fresh install.
Assuming you have the original discs or copies of them, to achieve a clean final OTA install, install in the following sequence.
1. TA - multiplayer spawn (long) install if you have the space, which shouldn't be a problem for anybody today. 2. CC 3. BT 4. 3.1 patch (non-Boneyards version) 5. 6 additional Cavedog units not included in 3.1 patch (note: correct default incorrect install path for Necro) 6. 9 additional Cavedog maps not included in the above (if desired) 6a. replace the super-buggy mislabeled Cavedog original Necro with Switek's Necro_fixed version.
This'll give you the original game in its final version without any mods, save a fixed as-best-it-can-be Necro which won't conflict in multiplayer games with someone running the original
